Fixed dependency issues on PyPi

Basically the same package as 0.2, but made ready for a PyPi release

- Tested manually against outputs from classical PacBio pipelines for SP2-C2 model
- Parallelization is now a thing
- Indexing if now possible in 0-based or 1-based
- Logging, tqdm progress bars fixed
- Python API corrected and secured (untested), some parts are deleted because they didn't work anyway. Python API still need to be tested

Pytests still needs to be added

Nothign is really benchmarked nor rigorously tested. But it seems to work properly at the first sight.
