* Fix reorientation_registration_helper.py import of pathmatcher and uses auto_acpc_reorient instead of spm_auto_reorient (deprecated).
* Improve log and simulation report outputs (especially: commandline is now properly saved with quotes, so copy/pasting should now work, whereas before the user needed to restore quotes manually).

Just an update of the README documentation to show the new usage with commands instead of python module calls.
