Fixed bug in expression template replacement.

Cleaned up batch mode interface. Can now specify input and output directories. Added batch mode for query. Changed batch mode patterns parameter to `--batch-patterns`.

Beta release for testing of recently added features and bug fixes.

Slight revision to ensure term labels in provided ontology override labels found in a TSV.
