Allow disabling comment checks via config

Fix double quotes error (TE04) on parameterized terms.

* Move checks to Message visit, to have access to id and allow for exceptions
* Check quotes after removing HTML markup

* Allow passing multiple file paths to command line
* Make output more consistent (use relative file path)
